...Because it's a plot device? They couldn't have them just blasting through Kaiju with no issues the whole movie, but at the last second they had to become awesome and finish up the story.

   Or, for a more in-universe explanation, the sword had never been tested in actual combat against a Kaiju, and was installed just in case. You don't want to be testing experimental technology, when you have something already established (plasma gun) that does work, while you're defending hundreds of thousands of civilians. And you don't really have any other time to field-test Jaeger-grade weaponry.

Still doesn't make much sense.

Oh. Crimson Typhoon, the attack formation they used was called Thundercloud. That was the three armed Jaeger.
